Genome wide methylation analysis of lipids in Understanding Society (wave 3)

Summary:

Lipids such as cholesterol, high density lipoprotein cholesterol (HDL-cholesterol), low density lipoprotein (LDL-cholesterol) are patterned by social position and have been suggested as a key pathway that may mediate social differences in health. Genes involved in cholesterol biosynthesis are under epigenetic regulation but no genome-wide epigenetic study has yet to be performed to assess the relationship between blood cholesterol or lipid content and DNA methylation using the HumanMethylationEPIC array. Genome-wide epigenetic profiling using the new Illumina Infinium methylationEpic BeadChip platform, which replaced the Illumina Infinium HumanMethylation450K BeadChip, will be described in 1190 individuals of European ancestry from the BHPS subsample of Understanding Society. The new array assays 850,000 CpG sites genome-wide, and covers 90% of the sites explored in the Illumina Infinium HumanMethylation450k BeadChip. We will describe measurement of the Infinium chip in Understanding Society, data acquisition, cleaning and preparation for data deposit in the European Genome Archive (EGA). Further, the relationship between the total cholesterol, HDL-cholesterol, LDL-cholesterol and triglyceride concentrations measured in wave 3 of Understanding Society and DNA methylation data using age, sex and batch-number as covariates will be described. The results of which can be compared to past epigenome wide studies that use the Illumina HumanMethylation450 BeadChip (e.g. Pfeiffer et al. 2015 and Dekkers et al. 2016) or other known lipid-associated genes.
